To put a current 1000 motor would be very hard. alot of fabrication, and a change of wireing harness. A GS1100 motor, GSXR1100 motor, or a bandit 1200 motor will bolt right in. But you will need the new motor's carbs, and ignition parts. You would end up with a great sleeper if you are into drag racing, but it still wont handle.

You can get a Bandit motor with carbs and everything you need for 5-700 bucks. Thats alot cheaper than a new bike. And it bolts right in with no mods needed.

Really, where would be a good place to find the motor at? do you know the performance specs of the bandit 1200 motor? is there no need to change the wiring harness either? and for 5-700 bucks is that motor and trans, or does my trans work w/ that motor?

The transmission is built into the motor, so it would be both. I am not sure if the trans will interchange, but you just call a dealer, and ask for the part #'s for both. If they are the same, they will work. Is for performance, the 1200 is tuned for low end power. You will lose some top end HP, but you dont have to rev the crap out of it to move. I would guess somewhere from 100-115hp stock. But you can add canadian GSXR1100 cams (92 and older) and pick up some power. You can also get a thinner head gasket, that will raise the compression ratio for more power. And the GS1100 motors are popular for drag bikes, and the 92 and older GSXR1100 and Bandit (2000 and older) are the same thing, so parts will interchange. You can take any of those motors out to 1500cc's easy, and with Lectron carbs, good cams, head work, and a good exhaust, you can get 200hp. At 200 hp, it wouldnt be the most streetable bike, but it would be fun. As for the wiring harness, I think your stock harness will work, but am not sure. There migh be small differences that will require cutting off a conecter or 2 and just splicing the wires together. These motors have the largest following of aftermarket parts around because of dragracing classes that use them. I would just bolt one of these motors in and ride it like that for a while, then, it you are going to keep that bike, start going crazy on it.

Oh, check E-Bay and local motorcycle salvage yards for a motor. Put up a "Want to buy" here as well. Also check with small local bike shops that buy wrecked bikes and fix them up. They might have one that has a good motor, but a tweaked frame. Good luck.
