Shifting problems

So I broke out the old 87 honda 250r and started riding it around. Im having problems with it shifting up and down gears. It only does this when the engine is running. Shifts smoothly when no running. I have adjusted the clutch to the point where it is not engaged when in gear and while running it still will not shift smothly and sometimes not at all. Is it poss. that maybe from sitting my clutch fibers have stuck to the plates? Maybe a bent shift fork? I rule out the shift fork because it shifts fine while not running.
