depending on what caliper you use you might not be able to get the pads all the way down on the rotor but you can just grind a little off the top of the pad off because you don't want them hanging over the top of the rotor or they could touch when the pads are real low
i will be using one of the front calipers that almost all hondas come with, Nissin 4 pots

its very important to get the caliper centered and square in relation to the rotor so you may have to use spacers in between the braket and the stock caliper mount ,or in between the bracket and the caliper depending on which way it needs to be moved

and make sure you use long bolts that go all the way through the caliper and the stock caliper mount .........................

definitely with you on making sure its squared even. but would centering really matter? the pistons push from both sides equally

i don't know about honda calipers but i just put a 02 gsxr 600 caliper on my buddies 05 gsxr and i liked it because the caliper was already threaded
i know some are not the bolt goes through the caliper and threads in to the front caliper mount...

yes centered is important because if one side is out too far the tend to stick....and thats not good if your doing a froggy circle and you hit your brake and then it doesn't release ....

i got a scar on my arm that taught me that lesson.lol
