Don't know if you got it all handled yet, but here's some trouble shooting stuff i found on a VFR weblist. Apparently it's pretty common on all Honda's.

Dan,
I disconnected the r/r and connected voltmeter to the yellow lines. I
charged my battery and started the bike, ran it up to 5000 rpm and
hardly got any reading out of it 5-6 volts. Is it a safe bet then that
it is the stator that is bad?

Chris, Standard stator (alternator) check:
disconnect the three yellow leads from stator to
regulator/rectifier and hook up a voltmeter from one
yellow lead at a time to ground. Start engine and run
up to 5000 rpm or so and voltage should be in the
45-65 volt range. If so then stator is OK. If stator
is OK then reconnect to r/r and start engine and
voltage at batt should be at least 13V up to 14V or
so. If not, and all connections are clean and secure
and batt. is good, then r/r is most likely the
culprit. Yellow wire connector from stator to r/r
sometimes gets burned and or blackened, causing
problems. If so, just replace and hook up the wires
with spade connectors to the r/r and wrap with
electrical tape to protect it from the elements and
moisture.

Still waiting on the regulator/rectifier. Phatty ordered it on Tuesday from Parts Unlimited, but its backordered. Hopefully Monday or Tuesday of next week. :shrugs

Well I have read all the posts on here regarding your problem..This is a VERY common problem on CBR's as well as GSXR's. What is happening is the plugs that are on these bikes do not have a good TIGHT fit and they r vibrating and causing alot of resistance since the connections are vibrating and causing an arc in the plug which over time overheats the plug til they melt down or char as yours has done.. Be glad you dont own a GSXR.. I own an '02 GSXR 750 and my R/R plug has been eliminated and it has been direct wired, my headlights have connectors that had to have wires direct wired seeing how they stranded me out on out Saturday night rides on a few occasions with no headlights miles from home.. So you are NOT alone. Good Luck in the future on your bikes wonderful electrical system..

glad the problem is an easy fix, waiting for parts sucks though. last year i waited 2 months for coil sticks for my zx6r. peak riding season, may and june.

I'm getting closer...
I got the new r/r but I still need three coated spades since I can't find the right size plug. (Mike, the blue spades didn't work) Checked the battery terminals, checked the fuses and somehow managed to undo the gas tank just enough to disconned the plug for the alternator and measure the resistance on the alternator side of the plug. Everything seems to check out okay. That means it was just the r/r or I've got some bad wiring somewhere in the harness. If it's not a wiring problem, it should be up and running by tomorrow night.
Then my only problem in getting my throttle adjusted. Was just goofing with it tonight (with the bike off) and it stuck WIDE FU(KING OPEN. That's not good.

adjusting the throttle is a trial and error thing, keep goofing with the adjusters up by the throttle assembly and you'll eventually get it....that's what i do anyway:-)

I'm am two (3/8" - insulated - 14-16 gauge) spades away from a running bike. Right now I'll even take uninsulated and shrink wrap those muthafockers just to get my S-box running.
Whose bright idea was it to cut out the plug? j/k
That plug was GARBAGE and needed to go anyway.
