just removed the whole upper and now the bike won't start is there a way to rig the wiring harness to use just an mx fairing?

yes the only thing you got to do is bypass the tip sensor theres three wires green white and red jump the two outers together green and red and it will run, there should be several threads explaining this and some may have pics i can do a search for you if you like

I also jumped the clutch switch and the side stand switch.

you have to get ghetto with your wiring, and with the wiring diagram you can sit down and see what you actually need to have on there to run it and get it to start.

everything else can hit the bottom of the trash can.

or you can be like me and put a 30 amp fuse where a 10 normally goes, and then accidently have yoru turn signal wires ground out and eventually have to hard wire your headlights and run a ghetto flip switch like me
