Somebody had posted that there was a difference of an 1/8 inch or so at one of the upper mounts when you mount an 03 in an 06 or vise versa...I don't recall 100%...
I have an 04 and an 06 for sale if you need one and want to keep it easy...

There are very slight differences in the motors/frames
But they will still bolt up
When you get it in the frame, you'll notice the front left motor mount is like 1/8" off..
But you can stick a washer in between the mount and frame, to make up for the lost 1/8", and tighten it down like that..

towlieee is dead on my boy popped my motor last summer doin chainsaw burnouts but luckily we where both wrenching at a local honda dealership.... and when an insurance claim came in with a totalled bike (plastics and bent forks) we swapped it out in one night after hours!!!!!! I loved my job Saved me tons of my!!!!!
